spitting back and Its on FIRE!

Hey guy's, Brand new here, I have installed 3 Fitechs and have had no problems out of any except one bad injector, On the forth install, its a 1200hp kit on a BB chevy 540 with over .700 lift cam. It has the first style alternator with built in regulator and is not wanting to charge at idle, driving the car voltage comes in the norm 13.8-14.0V. running MSD box for ign, 2 12" cooling fans and aeromotive a1000 fuel pump. seemed everything was good on first test drive but now it's spitting back and catching on fire if air filter lid is off while doing throttle blip's.  after system doing this is when noticed low or no charge at idle. no codes and now the hand held comes on and goes off, it has the new type plug in, not had chance to check fuse's, had to walk away from it for little bit. Im wondering if that alternator is not strong enough for the entire car and would low voltage cause it to act like this, I know that the low voltage is not good, just wondering the side effects?

Fixed the alternator, thought was a single, was a 3 wire. charging at idle now, still spits back, Any one have a pump shot number i could throw at it?  And after driving it to get dinner, after shutting off, came back little later and one of fans was running, turn key on fan stop, turn key off fan comes on, i use both fan 1 & fan 2 on separate relays, unplugged relays, car on charger again.

Without seeing the car, I would lean toward grounding issues, if the fan is staying on when key off.  Sometimes the Fitech will search out a ground when grounds are inadequate.  I had a similar problem once.  The fuel pump stayed on.  Turned out I didn't tighten the carb studs.
